John obtained a charter on 2 Oct 1545 from Queen Mary. This signifies that he had to be of adult age by this time.
John is believed to have been captured and held prisoner by his father in the dungeon of Girnigoe, where he apparently killed his brother, and died of starvation. Other sources have it that he died at Knockinnon.

There are a number of problems with the usual account of his death. It is generally stated that, after being imprisoned for six years (St Clair's, p. 195) he attempted an escape with the assistance of one of his jailers. The plot however, was discovered by his brother William, and John's assistant was hung. Shortly after this, John is supposed to have leapt upon his brother and "...crushed out his life in an iron embrace." (St Clair's citing Henderson). This is a highly unlikely turn of events. A man who had been imprisoned in shackles for six years, as John was supposed to have been, would hardly have had the strength to do this, particularly as he was reputed to have not been well cared for. As well, it is generally stated that because of this incident, John was thereafter subjected to torture in the form of witholding food and then giving him highly salted beef, whilst denying him water, which apparently caused him to die in great agony. This may indeed have happened, however it could not have been the result of his brother William's death, as William died a good three years prior to John.

As well, the inscription on John's tombstone belies his death as a murderer and in disgrace with his father. He was buried in the Sinclair Aisle of the Churchyard of Wick and the inscription reads "Here lies entombed ane noble and worthie man, John, Master of Caithness...". This is not the inscription of a man in disgrace. There is no tombstone or memorial for William.

"There is ample evidence to show the Master of Caithness (father of the 5th Earl and son of the 4th Earl) lived his last years in Knockinnon Castle, staying out of the way of his father. John has conflicting birth information of 1543. ¹³⁹ Scots Peerage designates his birth year as 1543 as Gilbert Grote's Protocol Book states he was 20 years of age "..or thereby" on 8 November 1563. However, this date is in direct conflict with his stated age at death. It also means he would have been two years of age when his father resigned the Earldom in his favour. I think in this case that we must consider Gilbert Grote's date to be incorrect.

John has conflicting death information of 1578 in Caithness, Scotland, United Kingdom. ¹¹ Burkes Peerage states he was imprisoned in 1571 and died 1578. However they do not give any sources for their information. Burkes cannot be right in this, as his tombstone clearly reads 1576.

John has conflicting death information of Sep 1575. ¹⁴⁰ The Scots Peerage states he died in September 1575 based on the registration of his testament on that date in the Commissary Court. However, this could, and in fact, probably would, have been lodged whilst he was alive, and again, his tombstone clearly reads 15 March 1576. His will was not probated until 1599.
